Where the shrine fits in the story
The Takehara tourism site lists the shrine as a location in episode 12, where the main characters make their first shrine visit of the new year. It says the name Isomiya is traditionally explained by the shrine's position on the shore, where the Naruikawa River flows into the sea.
On the same list, the site places the shrine in the area around JR Takehara Station, along with the station building from episode 1, the Aifuru-dori shopping street and the hill called Chinkaiyama.

Chinkaiyama, which appears in the opening sequence, is a city-designated historic site. It holds the ruins of a hilltop castle where Murakami Takeyoshi, leader of the Murakami naval clan, settled in 1585 and kept a base for about six years. The summit is at 88.1 m, and the Takehara tourism site gives a walk of roughly 15 minutes from the station to the trailhead and about 10 more to the top.
The Takehara tourist information office stands right in front of the station. It rents bicycles and wheelchairs, holds luggage temporarily and sells a small range of local souvenirs. The association says the main Tamayura sites in the central area can be covered on foot from the station in roughly 3 to 4 hours, and it offers a pilgrimage map as a PDF.
